You opened your 23andMe report, clicked on your maternal line, and saw a single letter: M. Maybe with a number after it, like M2a, M3a, M5 or M30. The description probably said something about ancient migrations across Asia. So what does it actually mean for an Indian family?

Quite a lot, as it happens. Haplogroup M is the largest family of maternal lineages in India, and its Indian branches are among the oldest human lineages outside Africa. This guide explains where M comes from, how its main Indian branches differ, what a maternal haplogroup can and cannot tell you, and how to get a much fuller picture from the same raw data file.

The short version: Haplogroup M is the largest family of maternal lineages in India, making up roughly 58-72% of lineages in one major survey. Its Indian branches, such as M2, M3, M5 and M30, are ancient and shared across regions, castes and tribes. Your maternal haplogroup follows a single line deep into the past; it does not tell you your caste, community or ethnicity. Most of your ancestry story is in your autosomal DNA.

What a maternal haplogroup is (and is not)

Your mitochondrial DNA (mtDNA) is passed down almost unchanged from mother to child. Only daughters pass it on, so your mtDNA follows one line straight back through your mother, her mother, her mother's mother, and so on. Occasional mutations along that line create branches, and a haplogroup is simply a named branch of that family tree.

Where haplogroup M comes from

Every maternal lineage outside Africa descends from an African lineage called L3. As modern humans spread out of Africa, two great branches, M and N, carried almost all of that non-African maternal diversity. N gave rise to the lineages common in Europe and West Asia (including R, U and H), while M spread widely across South Asia, East Asia and Oceania.

Exactly where M first arose is still debated. Because a branch called M1 is found in North and East Africa, some researchers once proposed an African origin, but a 2006 study argued that M1 most likely arrived in Africa through a back-migration from southwestern Asia (Olivieri et al., Science, 2006). A large complete-genome study of Indian M lineages found deep, diverse roots in India and estimated the founder age of Indian M at around 66,000 years, with wide uncertainty depending on the method (Chandrasekar et al., PLoS ONE, 2009).

How common is M in India?

Very. In a survey of 796 Indians from caste and tribal populations across the country, haplogroup M made up almost 58% of maternal lineages among caste populations and 72% among tribal populations (Metspalu et al., BMC Genetics, 2004). The same study noted that the Indian branches of M, and other Indian-specific lineages, are very rare outside the subcontinent, a sign that maternal gene flow in and out of India has been surprisingly limited since it was first settled.

In other words, if your report says M, you share your maternal line with a large share of India. It is not rare, and it is not a marker of any particular group.

The main Indian branches: M2, M3, M5 and more

Dozens of Indian branches of M have been named, and new ones are still being described (the 2009 study alone identified twelve new ones, M53 to M64). Below are the branches Indian users most often see. Age estimates come from mutation counts and carry wide error margins, so treat them as rough orders of magnitude, and treat distributions as tendencies, not rules.

M2: one of India's oldest maternal lines

M2 is often described as part of a "package" of very ancient Indian lineages, together with R5 and the Indian branches of U2, that date to roughly 50,000-70,000 years ago and together make up about 15% of Indian mtDNA. It is more frequent in southern India. Metspalu and colleagues found it more common among Dravidian speakers than Indo-European speakers, but concluded that geography rather than language better explains the pattern.

M3: a northwestern tilt

M3a is younger and concentrated in northwestern India. Its high frequency among Parsis of Mumbai was attributed to admixture followed by founder effects. It is a good example of why a haplogroup is not a community marker: the same branch turns up in very different groups.

Other common Indian maternal lines: U2, R5, R6, W and H

Not every Indian has an M line. The other large family, N, is represented in India mostly through its branch R. Indian-specific lineages include R5, the second most frequent branch of R in India after U, and R6, while about half of India's U lineages belong to Indian-specific branches of U2. Haplogroup W peaks at about 5% in northwestern states such as Gujarat, Punjab and Kashmir (Metspalu et al. 2004). West Eurasian lines such as H also occur at lower frequencies.

Why your consumer report may show only "M" or a short branch name

Consumer DNA chips from 23andMe, AncestryDNA and others test a selection of positions, including a limited number of mitochondrial markers. They do not sequence the whole mitochondrial genome. That means:

For most people this coarse call is perfectly fine. The deep branch tells the interesting story, and very fine sub-branches rarely change the interpretation.

Keep it in proportion: Your maternal haplogroup is a fascinating window into deep history, but it reflects a tiny fraction of your ancestry. The picture of where your family comes from in recent centuries sits in your autosomal DNA, inherited from all of your ancestors.

What does maternal haplogroup M mean for Indians?

It means your direct maternal line, your mother's mother's mother and so on, belongs to macrohaplogroup M, the most common maternal lineage family in India. Is haplogroup M African or Asian?

For Indian users, the practical answer is that Indian branches of M are ancient South Asian lineages.

What is the difference between M2, M3 and M5?

They are separate branches of M with different ages and distributions. M2 is one of the oldest Indian branches, found across India and more common towards the south. M3, especially M3a, is younger and concentrated in northwestern India. M5 is also old, and one complete-genome study suggested it may have originated in central India before spreading east and west. None of them is tied to a single community.

Does my mtDNA haplogroup tell me my caste or community?

No. The major Indian branches of M are shared across castes, tribes, language groups and regions, and your maternal line is only one of thousands of ancestral lines in your family tree. A haplogroup can hint at deep regional history, but it cannot identify a caste, jati or community. Community-level ancestry comes from your autosomal DNA, which is inherited from all of your ancestors.
